It's probably either the switch, or the relay. Check by putting your key in the back lock, and see if it does anything, if it does, It's probalby your switch. Try replacing the switch, and if it still does it, it's your relay. Or just replace both, I'd be willing to bet it's one of those two.

My relay was in the driver's side rear panel. Do you hear a click when you try to put the window down? How do you know the motor runs?

if the motor is running, but the window is not moving, you've either: broke/lost the bolts that hold the window to the regulator; or sheered the teeth off the gear so its not driving the reg. you'll have to open 'er up and look that the window is still attached. but it sounds like you'll need a new motor. pull one from a driver's door. see refs below. this took 10 secs google searching! good luck.

If the motor is running then either the gear on it is stripped out on the motor shaft or the gear's teeth or the teeth on the mechanism are stripped.

I came across this while trying to figure out my own rear window problems. I'm not well versed on this so Stormin, I'm hoping you're still watching this thread.

My rear window on my '95 4Runner stopped working a couple of weeks ago and it's gone from minor inconvenience to something I'd like to fix; I've checked the fuses and haven't seen any that are out. The reason I replied to this thread though was that you mentioned hearing a click- I hear a click (when using the key or the switch), but nothing happens, what does that mean?

Thanks!

Might mean the relay coil is being energized (i.e. the switch is working), but the relay contacts are dirty or otherwise not making an electrical connection:

What are the chances of that happening with the factory plastic still in place? I know anything is possible, but when I pulled the trim and accessed the panel it was sealed up tight with factory shielding. I didn't want to just dive in with a razor blade to gain access- I just replaced the panel and trim and came to the forums.

It looked pretty clean in there.

Like 4Crawler mentions ^^^
Did you check if you get power to the wires that connect to the motor?
Did you inspect and test the wires in the flex harness that connects between body and tailgate?
Repeated flexing could break the wires in there, so even if the relay clicks to send power to the motor, power does not get to the motor because the wire carrying it is broken. It is no enough to see if insulation is broken or not. Even good insulation may have broken wire inside.

IF you get to where you need access to the inside of the door, DON'T razor out that plastic. It protects the door from moisture, and you're going to want it back when you're done.

On my driver's side door, the plastic was sealed to the metal frame of the door by something like tar. Heat it gently with a heat gun (or hair dryer) to soften it, then gently pull it back. Be careful; when warm that stuff will stick to anything and everything.

When done, warm it up a little, and carefully press it back.
