Does anyone know if the holes for the factory roof rack have any sort of sub-structure or do the holes go through the body to the headliner?

I have a little bit of rust (surface rust really) in the holes due to the body shop not putting in any sealant. I could stick something down into the hole and touch a surface, but wasn't sure if it was the headliner or some other surface. Didn’t have any time to deal with it as I was heading out of town, but now I'm going to take care of this myself and was curious if anyone had any experience.

Also, does anyone have any good suggestions on products to re-thread one of these holes as one or two were stripped.

Oh, I guess while I am asking, what is the best way or product to remove surface type rust from such a spot?
