Personally I have removed the egr system on a couple of my 4runners but they have all been v6's. Something important about the EGR system is it is rummored to both diminish and help with low rpm gas millage.
The system is designed to run with it... make sure it works and its cleaned properly in my books and you will see "like new" performance.
Have you changed your O2 lately?
