85 4runner won't start!

Long story short... (ha) Did a bunch of overhauling to my 85 4runner 22RE:

New front axle seals, brakes etc, rear wheel bearing, brakes etc.

The only thing I did that I did to the electrical was:

Replaced melted/rigged wire from the battery to the fuse box, and I am aware that the factory wire might have been the fusible link style.
Before:
There are quite a few threads on this and whether or not it should be the exact way it was from stock. Currently it is a solid wire. No fuses are blown in the fuse panel.

Here's where it gets weird...
I did the jumper mod here: http://www.4crawler.com/4x4/CheapTri...ow.shtml#Relay to the window relay, and it made the window work! OMG I was so happy
But after all of the front axle and mechanical parts were fixed, went to start and test drive it and... all it would do is crank! Has spark, and I think fuel pump was sounding. Double checked a bunch of stuff and made sure everything was connected in the engine. Then turned on the headlights and!? it rolled the rear window down!!! ok wth... So I decided something was wonky with the window relay mod and undid the jumper wires temporarily... THEN I go to try to start it, and... NOTHING, no cranking, acts as if battery and everything is dead, even though the battery isn't.

So now, me and my competent mechanic friend are totally stumped, it's like it took on a mind of it's own. We basically tried to get it back to how it was, a starting/running truck! At this point the only thing different should be that hard wired link from the battery to the 80 amp fuse/box. Which he has wired that way on his 85 pickup, although his is carbureted.

I did take off the AFM/MAF sensor and put stock 85 airbox in (PO had a newer one that didn't fit right) and put the sensor back on. I did accidentally have it unplugged the first time we tried to start, but hooked it back up, that's it and I would think if there was a Engine Code, it would clear after being disconnected.

The fusible link is there to do just what it sounds like it did - keep the whole system from frying itself. Jumping it moves the problem down the line and into various systems. You have to figure out why the FL worked and fix that problem.

You're doing too many things at the same time. Do you want to work on the windows? Do you want to get the truck to start? You want to work on the headlight?
