You guys just don't stop. One more time...
No. The pistons are the same diameter. The calipers are identical aside from being marginally wider with a slightly wider body.
Wow. A pad that is .004" thicker, .01" longer and .19" taller. That's really going to make a drastic difference. If you want to give your micrometer a work out, then you're right on target, but your comparison is totally irrelevant to a difference in braking performance.
When I had Wilwood calipers, I used pads from Hawk, Cobalt Friction and Raybestos, and every brand had a different pad profile and overall shape. Guess what? Zero difference in performance in terms of the shape. The material on the pad is what does the work, not how much of it is on there.
Here's a nice article about what goes into an actual brake upgrade. There's also some proof that even a REAL brake upgrade does not drastically improve stopping distance.

And don't come back here saying "You can't compare a Matrix to a 4Runner." WRONG. The principles of a good brake system are the same whether it's an F1 car or a mountain bike. That Matrix, even with a 4 wheel StopTech big brake kit with massive two piece rotors and aluminum 4- and 2-pot calipers, didn't differ much from the stock brakes in their 60-0 tests. The only thing the big brakes excelled at was fade resistance (Tundra brakes may do this), pedal feel (Tundra brakes have no effect on this) and heat capacity (Tundra brakes would do this if you tow).
Want a real upgrade for the 4Runner? Try adding some rear discs off an 03+ 4Runner...
