'98 engine swap into '96
Great site, first post.
Thinking about swapping a '98 4Runner 3.4 automatic into a '96 5sp manual. Both 4x4. The '98 is rusted badly body wise, the '96 is not. Is there any reason not to do this? I would assume that I keep the ECU and engine wiring harness with the '96 and treat it like a long block install? I would also assume to use the flex plate from the '96?
Any help is greatly appreciated before I jump into this.

Do you want to keep it as a 5sp or convert to auto with the motor swap?
if you’re keep it manual, all you really need is the motor. Use the ‘96 harness, flywheel, clutch, trans, etc. there may be slight changes in plug styles on the newer motor, MAF is coming to mind, but those can be addressed on a sensor by sensor case.
If if you want to bring the auto trans with the newer motor, well, that’s a bigger project. Wiring harness, ECU, cross-member, radiator, driveshafts, center console, pedal assembly, etc., all need swapped over.

Easy, relatively, Time consuming, absolutely.
Things to to look for are the sensor plugs, MAF, coolant temp, injectors, etc. But you’ll have the 96 motor to scab any parts or mismatches you may encounter.
If i had to guess, I’d say the book time on this is 14 hours to r&r a motor in a shop with a trained mechanic. Expect this to take a solid week or more if your time is limited.
