I don't think you will find real numbers for that even if you called Toyota and asked, and if you do you would ask how many manual transmission V6 4R's 4wD where shipped to the USDM, the consensus is that most 4R's where used by city slickers and not used as a Utility work vehicle, so more Auto's exist, I know in Canada they are uncommon at best, especially 18 years later.

Around the time the 3rd gens were being imported my Dad was the GM of a Pontiac/Toyota dealership in the suburbs of Pittsburgh. After asking him, his reply was "If you wanted to shift gears you bought a Tacoma." So based on that, and the amount of people I've seen that do a Taco manual conversion, I would guess 10% or less came to the states as standard shift. And based on wikipedia's listing of 2000 year production numbers of ~111k vehicles, I would guess around 15k are original standard shift. Also keep in mind the standard was not available in the Limited package, only Sport or SR5, which the Limited was the largest options package sold in the US for 4Runners.

When I was shopping for my 4Runner in June of 1999, I had real trouble finding a 5 speed. I waited for a few weeks hoping one would show up. The dealer claimed they had no idea what trucks where coming until the carrier actually drove up. As he was explaining this, the truck happened to pull in. We went out to look, and there was a single 5-speed, in my preferred color (IJM). I signed the papers before the wheels hit the ground.

At a *very* rough guess based on looking at used 4Runners, I'd have to say that maybe 2 or 3 out of a hundred are manuals?
We have two of them, we sort of stumbled across my wife's '96. But a few years later when I started looking for one too, it took about 3 or 4 months of searching before I found my '99 - and then I had to drive a couple of states away to get it.
