You can supposedly use the auto harness, but you will have to find a manual ecu..

There is a good amount of knowledge that people have done the 3.4 swap using the auto harness/manual ecu, and i have read of people using both the auto harness and ecu on a mt equipped rig.

Right now i am running both the auto ecu and harness, but mine was out of a tacoma. The plugs on mine will supposedly be the same between the auto and manual ecus.

Here is a couple good links..

FWIW, i am running an auto ecu/haness with my manual equipped ecu. I have a jumper between the park/neutral saftey switch and am not experienceing any CELS at the moment. After 200+ miles.

The 96 4runner harness has two different style ecu plugs. One for M/T and one for A/T. You will not be able to plug a M/T ecu into the A/T harness.

I would get the proper ecu..

I don't think mine is running at its full potential cause of this auto ecu.

if i got the m/t ecu i would have to get the m/t wiring harness too as my harness wont plug into the m/t ecu. and thats coin i dont have. so i think i am going to find a a/t ecu and make this sucker run.
