Choppy acceleration

Choppy acceleration
I have an 86 4-runner with EFI that I had a ton o work done last Summer including the following
oil change
F/R/brakes rotors, pad, etc.
Plugs
dist cap
new fancy muffler put on
She is running alright, but when accelerating it is really choppy sort of like a misfire, but it is not backfiring. It does not happen when idling, only when pressing on the gas initially. After engaging the pedal a fair bit, it goes away. Speed does not matter, as it happens in 1st or fifth if I let of the pedal. I have no idea where to start and the shop I took it to, said whatever even though I spent over 2K there and ask them to find everything wrong with it. This was not occuring before I took her to the shop.
Ideas on where to look would be greatly appreciated,
Devin

Drian the fuel system? You dont have to do that, the fuel filter is on the engine block not in the tank. Its under the intake manifold on the passenger side of the engine, you can see it by looking through the passenger wheel well area.

I will have to look at the manual again, but there something dealing with fuel that I was not ready to deal with at that time IIRC.
