I'm not getting any codes except for the EGR system code, which is probably because of the vacuum leak I have on the intake manifold.

I have a custom intake tube from the air box to the throttle body. Is there a thermal spray or tape I can use to keep out some of the heat?

Not sure the type of surface you going to apply it to but you can use a thermal tape called Poliyimide or Kapton Tapes - these are meant for high temp applications.

Here's a link for the Kaptop: http://www.kaptontape.com/

The tape can withstand up to 500 degrees, but does it filter out the heat?

Depends on how large the crack/hole is, i dunno, but you can layer it with a high density aliminum foil or something that can conform to the shape of the surface you are dealing with.
As far as I know it worked with the applications that I used it in - as a vacuum seal where heat was involved.

I'm working on it. Just need to locate a battery tray or box that's the right size for my battery. I've got all of the wires extended to reach. The batter is the only issue at this point.
