How Rear Roll-up Window Works
I'm moving the original post from my thread to this classics thread because the system is common to first-gen 4Runners.
Rear Window/Wiper Relay is behind panel near driver side seatbealt mechanism here:
Relevant wiring runs behind panel near left side of rollbar here:
Top Off Switch is the black cube. Bolt "B" should be the right length to reach it and close its contact. To eliminate the cover/top-off switch as suspect, jump the two pins of that white connector (to the left of my red test cord).

Up-Down pins to use so you would not need ignition to be on are pins 11 & 12

FUSE BLOCK WITH REAR WINDOW CIRCUIT BREAKER
How tailgate window control switch (aka key switch) works:
Wire to pin 11 (light blue-white stripe) when connected to ground (via terminal 3 of top-off switch) will lower window.
Wire to pin 12 (lt blue-blk stripe) when connected to ground (via terminal 3 of top-off switch) will raise window.
(To test relay function, touching directly to chassis ground will work regardless of state of top off switch)
Console switch Operation:
Connecting wire going to pin 4 (Green with yel stripe) to ground (via window Down button, door lock button, top-off switch, and rear door clock switch) will lower window,
Connecting Pin5 to ground (Red yellow stripe) in same manner as above will raise it.
Safety Interlocks - when activated prevent window from rolling up and/or down:
(will be updated as I actually work with them hands-on)
Rear wiper retract switch (out of park position). When rear wiper is not in park position, this switch closes and grounds pin 13 of the rear window control relay module. To eliminate this as a suspect, disconnect the connector from the rear wiper assembly.
To test relay function (see schematic), assuming it has power, bypass up/down switch, door lock switch, top-off switch, and rear door lock detect switch:
Jump one of the pins above at a time directly to ground and see if relay produces proper out voltage and polarity at pins 1 & 3. Jumping the other direction pin to ground should reverse the voltage at 1 & 3.

I'd rather put that time to convert it to the flip-up type mentioned on another thread. The Roll-up window that relies on electricity on an otherwise spartan vehicle is a FRIGGIN' STUPID idea. Heck, the higher-end FJ60 of same generation does not even have it.

In Theory if it was not for wanting to perhaps remove the Fiberglass Top
A back window of the newer 4Runner that lifts up frame and all could be molded to the rear of a 1st generation 4Runner
Doing this much custom work to a vehicle this old it would need to be a labor of love.
It sure would get lots of looks from First Generation owners
