Same thing with my 98 with only the roof open at 30-40mph. Its just massive amounts of moving air with no place to go. Just open the rear windows to equalize the pressure and you should be fine.

My '90 Runner caused a lot of turbulence with the rear window down, before the deflector mod. Now even at highway speeds there is just a nice bit of circulation with the window all the way down, just what the doctor ordered since I don't have A/C.

If you crack the rear passenger windows, the noise problem goes away. also, i don't advise driving around with the rear window open anyway. exhaust flows right up into the cab. it's hell trying to get the headliner cleaned! trust me.
