what type of trans are you going with behind the 3.4 after its installed? If its a manual with a manual ecu with a auto harness then i think that you could make it work. i beleive that the a/t harness has more wires sense the computer has more to monitor but if you can sort out these wires then you may be set.
now if its the a/t behind the 3.4 with the a/t harness and a m/t ecu then it will not work.
again im not for certain so do not qoute me. but it sounds logical to me.

Yes you can make it work..
My truck was originally a 3.0L, 5-speed.
Donor motor was a 99 tacoma auto.
I used everythign from the donor and made it work with the auto ecu and harness.
So to answer your question, YES you can make it work, just takes a bit of time and research..
I just jumped the park/neutral saftey switch to make the ecu think it is in neutral the whole time..
Runs fine!

its a 90 3.0 5spd swap with a 99 3.4 5spd (not complete) but i also scored a complete but disassembled 97 3.4 auto. so my plan is to use the 99 5spd since it is newer has less km and mostly since its assembled. i want to use the 97 for parts, mostly the exhaust and wiring harness on the 99. follow? i wasnt able to get the ecu i wanted so no i have the option open to get either. so which would work better? the 97 a/t or the 99 m/t?

the 99 didnt have a alt, p/s, wire harness, ecu...
but what i meant is what ECU will work best with 99 m/t engine and 97 a/t wire harness?
i want to keep my swap as cheap as possible so lil bit of extra work is no issue.

I think you'll end up wanting to use the ecu out of a 97 m/t. I did mine with the 3.4 and harness from a 98 a/t 4runner but used the ecu from a 98 m/t tacoma. everything works fine. it's a bit of a pain to wire up the back-up lights, 4wd sensor but your speedo should still be a cable. I just cut all the plugs off for the a/t and grafted on the plugs for a 3.0 m/t and made everything line up at the jumper.
Good Luck
