Sealing the drivetrain?

ok.. i know you can get random parts and buy kits for diff breather but is there any way to seal your tranny/transfer case? where i offroad there are a crapload of deep puddles/mud and obviously i like to go through them... but i deep getting crap inside my tranny/t-case... i am actively replacing my clutch at the moment and when i drained the oil out of both my tranny and tcase both drain were just chocked full of junk and the oil was this icky beige color and there was water in it and.. just... ugh

so just wondering...

the trans/tcase are vented through the shifter, check the condition of the boots where the shifters come out
