I wouldn't try and rebuild a stock turbo *at all* if it's in a condition that requires service. If you're trying to freshen it up (seal/bearings) but it's sill in wear specs, you can try it... Make sure you use the right tools (easy to bend the turbine shaft), mark the orientation (pieces are balanced as an assembly), and be very careful...
IF it requires service, trust me - send it somewhere... You can't realistically service it yourself and most people don't have the $8000 machine that's required to spin these up and balance them to a fraction of a gram.
You can replace the CT20 with a garrett... They perform better and are cheaper.
Swapping in the 22RTE ECU to a 1988.5 truck isn't a drop in deal.. ECU connectors and wiring are totally different.
The pre-1988.5 trucks also have a resistor box in-line for injectors...

Almost anywhere that rebuilds Garrett turbos can do other models.
I like Blaast performance out of Canada (lower cost, but you do have to ship).
Majestic turbo in Waco, TX
And www.gpopshop.com/

Some dude on Ebay sells the small parts kits. Since an out of balance turbo can grenade I would send it to an expert. I think $250 will cover labor and parts on average if you Google search around.
The CT20 is not much. Most upgrade to a Supra CT26 or Garrett G3? I had a 87 RET and went with the CT26 upgrade. Put a high flow cat, straight through muffler and cone filter. Made a huge difference.
You should get a wiring diagram for a RET and compare it with a non-turbo. I did not see any notable wiring differences between both and I also had a non-turbo 87 as well. The computer and mass air meter are different as well as the injectors. All three put more fuel into the engine to prevent a lean and sudden failure.
That said, with enough money, you can turbo the thing....
