Exclamation help!!!!!!!!!! engine too tranny not mounting up right?!?!?!?

hey guys i have been fighting with this for a while, pulled the motor out of my 1993 toyota pickup ext cab 4x4 5speed, and pulled a motor out of a 1990 toyota pickup ext cab 5 speed 4x4 and the motor from the 90 is now going into the 93 both are 22re fuel injected, same transmission, and for some reason it will not come close enough for me to bolt up the tranny too the engine!!! is there a chance that the input shaft on the transmission is longer???? any help on this would be greatly appreciated!!!! thanks guys!

Did both vehicles have the same transmissions ???

If they are the same are you into the splines in the clutch disc??

Did you knock the clutch release bearing loose and now it is not on the shaft and holding the bell housing away from the engine ??

How much gap do you have? Is tcase still bolted up and in gear? if so spin the driveline flange get that input shaft to spin and splines to go into place.
2. Check your dowel pins? make sure those are aligned and in
