tranny swap

I recently had a problem with my transmission that has still yet to be diagnosed correctly. Long story short, it ended up costing less to get a new tranny rather then having a shop find out what was wrong.
My question is while I have the tranny and transfer case out and appart, is there anything besides new fluids I should check or replace before I install. Keep in mind I did the clutch and flywheel just a few months ago so those are good to go.

Shifter bushings.

Check on the Marlin Crawler website for those.

Other than that, there isn't really anything else to replace.

I've never done those. Unfortunately I can't find that in the manual either. Could you explain or link to a write-up for it?
