I'm putting everything back together after an HG replacement. I think I know the answer but I just need confirmation. After re-installing the camshafts, will the Dowel Pin hole on the passenger side camshaft be offset to the left? Which means when I install the timing belt some of the valves on the passenger side will be open?

 

just make sure that both sprockets line up with the notch on the back cover and the crank pulley is on TDC...Recheck when tensioner is released..both notches must line up exactly.

 

... when you are placing the camshaft back in the bearing journals yes, the pin will be offset to the left a little bit. But once you torque down all of the bearing caps center the pin up with the marks like milowilli said.

 

Now I am confused, am I supposed to turn the camshaft to center when I torque the journals down or do I just turn the camshaft to center when I put the belt on? Because if I turn the cam to center before I torque the journals down, couldn't this damage the cam?

Just set the cam in there and torque the bearing caps down. It does not matter what position the cams are in. The cam sprocket only bolts on one way. You'll line it all up later, when you put the belt on. Positioning during initial cam installation does not matter.
