If you have the factory rails on your truck, the Yakima rails work great. After you have that, you can mount just about anything you want. I removed the factory crossbars and have the yakima bars on all the time. Great for plywood. I also have a Load warror. I believe Yakima has great extras for the rack (light bar, tire mount, ect.)
Also, if you tie in to the factory rack, you won't hurt the paint on the roof.

axe/shovel/tire mounts arent too bad, but hilift carrier costs about as much as the jack itself. They are special for the racks and mount nicely

again these are manufacture list price which I think is too high for what you get. , when I bought from these same guys a couple months ago it was like ~33% less than what they are showing now. Example: My rack was only $205 and the extension was only 70$, and so on - so on.

my con-ferr was a universal therefore it didnt fit in the factory tracks and bolted directly to the roof. yes we did sit on it on several different occassions. its perfect for laying on to watch fireworks (gets you higher than everyone else!)

My 4runner didn't come with the factory roof rsck. Do I need to buy that before I buy a thule or the like to mount to the factory one? Or will the aftermarket mount to the mounting holes in the roof?

You need to get the roof rack rail before you can mount any after market roofrack on it. It is much cheaper to get the roofrack rail instead of the whole complete rack if you plan to put on the after market rack. You can actually order just the roofrack rail from the Toyota stealer, I think it runs about $60 for both side.
