There is a TSB on this issue. It's a software gremlin in the ECM. See thread

I've attached the TSB there...
Simple solution is to press the "lock windows" button when you exit the car and problem solved... Or, you could fix according to the TSB, but that'll run you about 300 bux.

if you lock the windows it will not stop the function of the remote switch. i just tried. as mentioned in the thread i posted in my reply try to disablle the switch first in the remote before you start opening the gate. i just opened up my remote, and you can either tapes something hard over the button, or completely remove the switch from the circuit board(dont know how so not recommending)

my window was doing this.
For some reason disconnecting the wiring on the rear hatch and reconnecting it reactivated the window. Maybe it reset the blue ECU? I'll be using the passenger window disabler for now. My remote does not have the option to roll down the rear window. It rolled it's self down in the middle of the night anyway.
