I think I am going to go with that one. Is it best to go with 2.25" pipes or leave the stock pipes on there and just weld the muffler on?

You can leave the stock pipes in and just weld the new muffler in and it will sound just as good. This is the most cost effective way.

I dont want to hyjack this thread, but does anyone know a good setup for an 04 tacoma? I looked around at some of the big name companies and they all seem to have an exhasut system for the 2WD version, but mine is the 4WD version. Thanks in advance.

I've sold this same Vortex muffler for Taco's and it sounds just as good. If you don't want to spend alot of $, this is a good choice.

I am intrested in getting the vortex. The stock pipes on my 97 SR5 are rusty but solid. What's the possibility of reusing them? If not reusable what are my replacement options?

You can easily reuse them. Or if you want new piping, an average shop would charge around $150.
