It's a fairly intense job. You need to get a hold of the heater that goes under the seat...run the a/c/water lines to/from engine bay. Need new centerconsole and must cut hole in floor under passenger seat. That's pretty much where I decided it wasnt worth it.

I'm not on here much at all anymore..but the few threads I do read seem to have someone yapping about grammer corrections. Adds nothing to the thread...and causes hijacking when people take offense to it.
EDIT: PM me if you want to discuss it further...

But, on topic, as far as I remember it - the heater is integral with the center console assembly. There is a blower unit under the passenger seat, and a low profile duct going from there to under the dash.
The way it’s implemented in the 3G 4Runner is not very effective and not worth the trouble installing it if you ask me.

sorry - couldn't resist!!1
Anyway - I've got heat in the back of my third gen too. Is this what you are referring to, or are you definitely talking about AC? I wonder if it would be that big of a deal to add AC if you already have the heating unit back there. If it could work it would be a sweet mod.

would be better, easier etc,,I think to hook up some auxilary heaters, maybe a pair of them way in the back to resonate heat from the rear area forward....they are cheap and would be easy to wire it up neatly
I am considering doing this in my 97 4 runner do to its heavy use of surfing in the winter, I am thinking of setting up another battery and run these extra heaters so that when I take a break in between sessions my truck will already be toasty
