87 4Runner - R.Studios Rover Pack Rig

Last month I got my 1st 4x4 ever and I'm very excited to go offroad, camping, and eventually cross country. My 1987 4Runner is an automatic but when the trans goes out I'd like to mod it with a manual trans swap. My first vehicle years back was a '79 Hilux, manual, 20R with a Weber carb. Now after many years of various vehicles I've sold off my 2002 Ford Escape and purchased this 4R with only 1 P.O., odometer reads 200,000 and runs pretty well. I'm excited to be back to a 22RE engine and have to say that even though there's a lengthy list of fixes on this ride, most all of it is in excellent shape and not much is missing. The interior is in surprisingly great condition with the primary exception of the cracked dash. The tail gate was stuck and passenger window gears were seized, back windows were stiff to slide, etc., but have since mostly all been addressed beginning with the tail gate which i need to go back and fine tune. It was idling poorly and lacking power but it smoothing out with some miles of operation.

As best as I can tell, it was probably sitting in storage for some time and only the most basic of efforts to get it to run point A-B (probably from PO to auction yard to Mom & Pop dealership)

List of suspected or confirmed issues:
-slightly rough idle while in gear
-very slight stumble or misfire
-exhaust system mostly rusted out and bead welded from just past the manifold all the way back to the end of the tail pipe.
-the last length of the tail pipe after the muffler has spotted rust rot holes throughout
-sounds like an exhaust leak in the engine compartment, maybe from the manifold gasket, took off heat shield and didn't see any cracks on manifold
-ECT and CSI sensors questionable
-CSI connector missing wire clip (connection not secure)
-throttle body and EFI internals layered up a bit but not too badly
-TPS questionable
-transmission shifting roughly or at inappropriate speeds/rpm's
-brake fluid old
-oil way past due
-fuel possibly fouled by age
-last coat of body paint flaking
-some lug nuts slightly seized
-belts old and cracked
-intake tubes badly dry rotted
-heater lever stuck
-emergency lights not working (L & R blinkers do work)
-horn not honking at all
-steering smooth but has very minor play left and right
-steering column tilt working but not locking in position
-headlights intermittently cutting out on 1st drive home but have since worked fine
-very minor oil leak from front of head gasket/water pump area
-CV boot torn open, front driver side
-horn broken off mount
-wipers all bad
-vacuum lines all dry and some cracking
-most hoses old and misshapen

issues addressed so far:
-fuel additive (would've been better to drain gas and not add but driving it through is helping it smooth out)
-spark plugs/wires/cap & rotor replaced
-oil change
-ECT sensor replaced (smoothed much of idle issue and rough shifting i thought related to TPS)
-air filter replaced
-vacuum lines replaced (need to confirm connections with a diagram)
-belts replaced
-passenger window fixed
-rear window tracks cleaned of debris and lubed with silicone grease spray
-interior dash and console cleaned and armor all
-tail gate fixed
-wipers replaced
