I replaced my window mechanism on my passenger door because the old one was sticky. As I’m finishing up I noticed my window doesn’t line up with the top of the track on the door. The window will move about a quarter inch in either direction if I push it. I’m not pushing hard. What can i do to make it line up better?
I don't know if you have, or used, the FSM, but here's what it shows...
I'm wondering if perhaps the bolts referred to in step 1 maybe aren't snugged down enough, or perhaps the regulator it's self isn't in quite the right position.
Could the rear lower fame in the second step be out off position slightly?
My daughter had to replace the glass on the passenger window of my pickup that I let her use while she was stationed at Camp Pendleton. Back in 2003 or so. A large rock came down off a hillside during a heavy rainstorm and shattered it. She said getting the regulator and guide the window rides in were tough to get to line up just right. She got it, though. I have to admit, she had "a little" help from some of the motor pool mechanics on base. They may have been a little more knowledgeable than she was
It is in the channel inside the door. It’s only when I roll the window up that it doesn’t want to stay in the channel.

It sounds like you might be missing a piece
I just finished putting my doors together, everything was out for painting. If you are missing the lower frame piece the window will not go up correctly Look at the pic from 2ToyGuy Also on the other side there should be a piece that the rubber is attached to, make sure the bolt is in that

What rubber are you talking about? The window trim that snaps in? I have both of those snapped in. Here are some more pictures of the door. It’s an 85 pickup. This is what the window mechanism looks like that I put in.

Ok, The triangle piece in the front of the door should be attached to the rubber that goes inside the door channel and the other end is metal and sticks down inside the door and has a bolt that attaches it. On the rear of the door there where the rubber reenters the lower door there is a frame piece (see pic above) The piece goes inside the door and is right in front of the door lock assembly and the rubber goes inside that bracket or frame piece. That piece is what keeps the window from shifting out of position. Note: If you don't have all the rubber in the channel it's not going to work.
