The plugs differ between those years. What are you trying to do/fig out?

I should have put that in the post. I am doing a motor swap in to a 89 4runner. I have the motor and harness from a 98 taco but no ECM. I can get the correct plugs from the Yota warehouse here but I was unsure if the ECM itself would work

yes most any ecm will work with any 3.4 motor. the major obstacles are the sensors. I think the three big ones are MAF, TPS, and o2. in the newer years the o2 goes to an A/F meter. MAF design changes. and the TPS has 3 or 4 wire ones.
More specifically, the difference between 96 manual and 98 manual taco ecms/motors. Should have same TPS, both will use the same o2, and the MAF will be the same. BUT!!! the wiring for the MAF will be different. Same plug. wires are just in different positions on the plug... Everything else should be plug and play. Well hehe except for the plugs being wrong on the ecu, but you already knew about that.

If you haven't already seen it, the document I compiled on Tacoma ECU pinouts may be helpful:
