Newbie needs help with 04 rough idle

First let me stae I'm no mechanic!! I can nominal work.
Here's my story:
04 4runner dropped off at dealership for the 150,000 mile Class "C" maintenance. Wife picked up vehicle and parked in driveway. Next morning I go to work and notice a rough idle I take it back and the idle has not been resolved.
They've checked "everything" and stated that the "numbers" point at 1,or 2 fuel injectors. They explained to me that it cost 300.00 labor to replace one or six, this doesn't include the cost of the injectors. I explained to them if the injectors don't do the job that I wouldn't pay for them. So, I had all six changed, and no change in the rough idle. Also, noticed at fill up the the read out that shows estimated miles per tank dropped from 417-421 range to 370 range x2 fillups. The avg mpg also went from 21.7-22.1 to 17.0 20.0 mpg. They also changed the plugs at their expense. The air filter is new, PVC valve has been cleaned. A fuel line pressure test was done and apparently was fine.
I asked about the fuel filter and they stated that "toyota" doesn't recommend replacement anymore? I've been reading some posts here about the IAC needing to be cleaned?
The 4runner has always run like a top with no real issues, until they got a hold of it. Any suggestions would be appreciated.

Not really familiar with the 04 types but someone will chime in.

Sounds like maybe that tech likes to replace parts until the problem goes away rather than diagnose the issue properly and fix it. Afterall, it's your money and it's much easier for them if they don't have to think. I wouldn't go back to that shop if I were you. A good tech wouldn't have replaced all 6 injectors on a guess. Even then, it's not a good guess because what are the chances all 6 injectors got together and decided to fail all at the same time? And why not test them to see which (if any) out of the 6 are bad? I say find another shop.

I'm not paying a dime for their mistake, but if I take it to another shop, then they have an out. (oh the other shop blah, blah, blah). So, I'll give them one more chance before I call toyota coporate; not sure if that'll do anything, and go to another shop. How does one find a "reputable" shop? Thanks for the reply.

That's great that they didn't make you pay for it! I guess that dealership isn't too bad afterall, but it does still suck that they didn't figure out the problem yet.

Replacing the fuel filter is a good idea, no fuel filter is a life time part, no matter what the dealer mechanics say. There probably to lazy to replace it.

they're telling me the fuel filter is in the gas tank and replacing it is a non-option.

Ive never heard of a fuel filter that`s located in the gas tank, i would be willing to bet that there is a fuel filter some were between the gas tank and the engine.

Nope just checked around, and the fuel filter is in the gas tank, BUT wait there's more- apparently it can be replaced. I checked with their parts dept.

Well they told me they did indeed do a top engine clean. The serv mgr states there's a night and day difference, but he didn't say the rough idle is gone.

ok, it wasa bad f-injector. after replacing all f-injectors apparently there was a defective "new" fuel ijector. after a top engine clean and subsequent replacement of the "new" injector that was found to be faulty. it was replaced and behold no rough idle..
now time to haggle on who pays for what.

That sounds fishy. So the rough idle was a bad injector, then it got replaced with a new bad injector, and then replaced again with another new one that's good? I would ask them what killed the first 2 injectors, maybe you have another issue as the root cause.

Sounds a little fishy to me... maybe the "techie" re-installed one of the bad ones by mistake... I would def. not pay for the re/re/parts of the injector the second time since it should have be done right the first time.
