Alright, I'm still getting used to owning a Toyota and dealing with SMOG, but I'm going to show my ignorance here.

What is this, and should those lines be cut?

If I'm not mistaken,..thats the distributor connector. I think the tubes are where you can push test lead ends down in there to check the signal from the distributor.
Could be way off though.

i do believe they are there so water can drain out.. you have the whole connector upside down. put it on the holder so that the wires going to the dizzy are on the bottom

That's the most beautiful engine I've ever seen in my life... :drool:

Btw, that wire on my truck goes to the distributor but I couldn't tell you what it's for and that one doesn't look the same as the one on my truck... I'll try to dig up a pic.
