Help! Very strange transmission problem

Hi, I have an 89 4Runner V6. My problem is shifting gears into 2nd and 3rd. Rarely will problems occur with 1st, 4th or 5th. When I first bought this about a year ago it did not shift very well so I began to add new parts and change fluids to fix the problem. Well I messed up when I was adjusting the free play and I think I burned the TO bearing out. Since then third gear has started grinding and sometimes will not go into gear and just a few weeks ago 2nd gear started doing the same thing. I have tried shifting without the clutch and it seems like the syncromesh in third gear is not working properly rather than a TO bearing. Does anyone know what my problem is? I have changed the master and slave cylinders, bled the clutch, changed transmission oil to MTL Redline and put a new seat and bushing in the shifter. Thanks in advance for any help.

No one has replied so I thought I would narrow it down a bit. Double clutching helps with upshifting 3rd gear alot but not downshifting or 2nd in any way. I changed tranny oil again but no difference really. I find it strange that 2nd and 3rd would have went out so close together but.. is my tranny just old and worn out? It does have 320000 kms on it..

How many miles on the clutch ?, maybe its going out and thats why its getting harder to shift ?, or worst case is the trans it self is worn out and needs to be rebuilt. You said you replaced the clutch master cylinder, slave cylinder shifter seat and bushing, so about the only thing left is the transmission.

Did you use GL-4 or GL-5 fluid? GL-5 is not compatible with our transmissions & can cause syncro issues...

well Ive been told my clutch is newer but Im pretty sure the TO bearing is gone. The shifting is getting worse it seems but I hope its not the tranny. The gear oil is Gl-4 MTL I live in Canada and no MT-90 here. baseballchamp157 did you ever figure out why the gears grinded?
