Engine idle and miss

Yesterday my rig started acting up pretty badly. I start it up and it runs fine but not too long after (30 seconds max) the idle will come down and it will start to miss pretty badly. It will also sputter as I drive down the road and is down on power but after a few miles it will run fine for a mile or two before acting up again.
It's a 22re, long block has been in my 4runner for about a year. I had my timing chain cover gasket blow but that's the only major problem that's come up. I have checked the plugs, wires, cap, and rotor and they don't have any excessive/unusual wear. I don't know if it's related, but it's been raining pretty hard and last time the weather was like this I was driving and the engine just stopped and we never got to diagnose it because it didn't happen again. I drove about 60 miles the night before with no issues.

I think that it's an electrical/ignition problem but I don't know where to go from here in figuring it out.

Haven't had any luck. It hasn't been raining, just normal cold moist Oregon weather but it's still been running like crap. I may try checking the egr though. That's on top of the valve cover, correct?

If the problem is combined with rain (does it ever STOP raining in Oregon?), I'd look at electrical and water-in-fuel. If you have a leak (say) in your fuel filler cap, when the fuel cools it could suck in whatever water is sitting next to the cap. When the water is pulled through the fuel system, the truck will sputter or die.

HEET (methanol mix) might stop the sputtering (it dissolves into the water and carries it through the fuel system, but it isn't a long term fix. On a warm day with a partial tank of gas, when you remove the fuel cap do you hear a whoosh of escaping fumes? If not, you probably have a leak in the evap system.
