Driving issues

Have not taken 4 runner to shop yet, wanted to get input from you guys 1st. As stated in another thread, just swapped a 3.0 from 1989 pu to a 1991 4runner with a 5spd. Engine is idling fine, had some heating issues but that is it.

While I am driving, usually about 5 minutes after i first put it in gear, the runner struggles to accelerate. almost feels like it is missing on a cylinder or more. heres the thing, i put new wires, plugs, cap and rotor in, and it only happens when i am in gear. I can put the clutch in and the engine idles and revs fine. It also happens through all of the gears. Is the tranny not synched up properly? I don't know anything about the tranny as it was in the car when i bought it. hindsight=should have swapped trannies too.
