the rear axle breather is right on the housing, not sure about the front (I've heard the front has a hose up to the engine comp but not sure if that is factory) and the auto trans breather is low too. So mid axle is safe unless you extend the breathers.

The other concern is the EGR Valve. It isn't sealed well against sucking in water, which can make it temporarily malfunction. It rides a little higher than the air box, but don't be too suprised if you splash some on it and your engine starts runnin' bad. Happened to me a couple times, no biggy, fixes itself.
