Automatic to 5 speed conversion issue-electronics

I'm doing an engine swap and 5 speed conversion to my 86 4runner SR5 Automatic from a donor 88 plain jane 5 speed. I'm running into problems with the electronics from the automatic ECT. I've swapped the ECU and front wiring loom along with the engine from the 88 but the connectors, wire colours and number of wires on the interior looms are very different between the 2 trucks and the haynes manual wiring diagrams listed wire colours are not even close. Both are 22re trucks but the ECT and all it's related components are making me crazy.

I'm not sure what help I'm asking for, maybe factory service manual wiring diagrams, advice, horror stories...anything at all.
