95 4 Runner with 22re.. Starting problems?

Hey I have had my yota for almost a year now and only over the past few months has it been having this problem, I jump in to start it in the morning and it turns over but won't start, if I pull a spark plug out and let it sit for a couple hours it will start.. sometimes it does start right away though.. anyways the fuel pump shorted out in April (it still works the electrical was grounding out on something) so it has been rewired to my fuse box in the cab to the 7.5a ignition fuse (pretty sure).. When the key is turned to "on" fuel pump turns on also so I do not let it sit like that maybe for a second or two but always start it up right away. timing chain was very recently done new spark plugs new cap and rotor. The engine has been rebuilt but it has approximately 100xxxkm. Anything you guys know to try to fix this!? Keep in mind this thing runs like it is brand new when it starts

Spark plug? Connector plug?
It would help if you clearly described the problem because we are miles, some halfway across the world, from you

Fuel pump shorted internally or wiring was shorted?
If fuel pump was shorted internally, was it replaced?
Exactly where is fuel pump connected?
If fuel pump is now hardwired to your fuse box, where?
You mean it bypasses the Circuit-Opening Relay? If so, not safe.

Disclaimer: What follows is theorizing because I have not dug deep into this system
If you hardwired to main EFI fuse, as soon as IGN is on, fuel pump will turn on. Do you hear it run?
If you turn IGN on long before you "Start", you could be flooding/over pressurizing part of the fuel system
Couple of lines above are theorizing because I have not dug deep into this system

Yes when I turn the key to the on position the fuel pump starts running, but I never leave it like that I always turn it on and start it within a second or two.. I added more info into the post to better describe it and the fuel pump is directly wired to the battery ground and straight into the 7.5a fuse which I believe is the ignition fuse.
