91 3vze pickup missing on two cylinders, help me diagnose

91 3vze pickup missing on two cylinders, help me diagnose
I recently bought my first Toyota pickup. Its a 1991 extended cab. When I bought it, it had a blown head gasket and a broken rod. Long story short, I got it put back together but it still doesn't run right.
Its currently missing on #1 and #3 but it was missing on #3 and #5, I don't know what changed. Also when I'm setting the timing and I rev the engine the timing retards instead of advancing.
I have replaced the spark plugs, wires, cap and rotor. I tested the compression and I have around 160 psi in all cylinders.
I really need to get this figured out, I live in California and I have to pass a smog test. My temp registration already ran out and they won't give me an extension.
Anyone have any ideas?

The plugs have spark, I don't know if it might be weak but there is spark.
I don't think its the injectors, I have tested them myself following a diy on the internet where you attach a plastic hose and spray cleaner through them while attaching a 12v battery. They all preformed about the same and I swapped the one I thought might be bad to a new cylinder and it didn't make a difference.
What has me puzzled is the fact that it will miss on different cylinders without me changing anything, but always on the same side (#1, #3, and #5).
Also the timing should be advancing when I rev the engine, correct? For some reason it retards.
I'm thinking maybe the distributor or the igniter?

Did you jump Te to E1 to set the timing?
Then, IIRC but do not know where to find it, the VZ's fire either the plugs or injectors in 2's IIRC.
The 3VZ and the 5 really, DO NOT fire individuality.
Oh wait, I think that's injectors... (part of the pee poor MPG problem)
Double check your wires are on the right plugs.
