Check your vacuum connections. Maybe a hose was reconnected improperly or switched.

Or maybe it is not related to the water pump repair.

I had a stalling problem on my '88 4Runner 22re auto. Turned out to be a weak fuel pump. It would provide enough fuel to start the engine but stalled as soon as I put it in gear.

Check your work first, missed a ground wire? left a vacuum line off? knocked a plug wire off? connector not plugged in?

it can cause a number of issues, my logic is this: you said you replaced the water pump and then it began running like crap, on the v-6 the timing belt runs the water pump so you had to remove it. Check your work.
