22RE runs rough at idle after warm, runs great in neutral though

I have a 1985 Toyota 22RE auto transmission 4x4 with a remanufactured motor in it with about 600 miles on it. It starts and runs great while in neutral and once I shift into drive it runs and idles smooth while cold. Once it is warm after I have been driving it at least 10 minutes the idle will slow a bit and run rough at stop signs but if I shift into neutral or park it returns the idle up a bit and runs smooth. Once I start accelerating it runs great with no issues, just runs rough while stopped. It also seems to start rough after it has been running for a while and I stop into a store for a few minutes and come back and start it. I did notice on the biggest hose from the middle of my valve cover to the intake has small crack where it fits onto the fitting so I temporarily zipped tied that tighter and I doubt that is it. I will try to replace that hose this weekend. My old motor ran similar to this but would only run rough after I start it from being in the store for a few minutes and thought the old clogged fuel filter was the issue.

I know there are a lot of posts but have not seen any with the auto trans. It is weird it runs very smooth if in neutral or park but soon as I put in gear when warm it runs rough and idle drops a bit.

Any ideas?
