A header and exhaust will help some, and you can replace the cam, but don`t expect alot from these engines with just bolt on stuff, there not made for high horse power. but if set up properly with the right gears and things like that, then they do just fine.

Grab some 4.88 gears from a 92-95 pickup or 4runner with a v6, auto and 31" tires. Direct bolt in, your 22re will love you!!

First off, Welcome to Yota Tech.
The 4.88s are with the differential inside the axle housing. They adjust the ratio of drive shaft spin to wheel spin and are typically used when putting on larger tires.
I think 4.88 is recommended for 33-35", anyone wanna verify that?
A bigger exhaust will help you the most, but the cost to benefit ratio of these things is pretty low. If you have the tools and know-how to do all the work yourself then you can get by without spending to much. The other option, if you want more power, is an engine swap.
Use the search, there are lot of articles on performance, swaps, all sorts of things.
I had a problem similar to yours, replaced the fuel filter and who knows what else... stupid AFM was shorting out, a wire shorted on the body. It was from wear though, nor heat.
