Computer not commuicating

Got a 2000 tundra 4.7 that had been sitting up for a couple of years. Has 200000 miles on it. Check engine light has been on since I initially got it back running. Hooked it up to my scanner and it will not link up. It tries to start reading but then reads "failure to link". I have checked all fuses and stuff can't figure it out. I'm worried computer may be bad all together. Truck runs great other than when I throttle hard 50-75% it starts studdering and basically falls on its face. If I back off it smooths out. Runs 60-70 mph no problem as long as I don't try to pass or anything. I have changed the fuel/air filter, cleaned the tank and fresh fuel, oil, and an ignition coil. I'm worried the exhaust may be stopped up too. Has air coming out the pipe but the way it is running makes me think it could be exhaust from sitting.
