Transmission Problems!

Transmission Problems!
Hey guys,
I went wheeling two weekends ago and did some transmission damage somehow. I have been wheeling PLENTY of times and know what I'm doing. The transmission shop says that it was "submerged" in water and that's what happened to it, causing over $2,000 of damage. They say that water was in the transmission and that my off-roading caused this damage.
Here's the part that I don't get... The water wasn't extremely high that I went through. If the water is 3" from the bottom of my doorsill, is that too high? Should that cause $2k of transmission damage? The truck has 180,000 miles and has had NO pervious transmission work except a fluid change. The previous owner didn't take very good care of it, either.
I really think that some sort of seal failed and water was allowed to get into the tranny, causing this problem.
What do y'all think? Take it somewhere else?

With the auto there is a chance the water is coming from the radiator via the ATF cooler in the radiator. So that is a possibility.
Up to 3" of the doorsill is pretty high and there could have been splashing too huh? The main breather for the auto tranny is on top rear the hump, so it seems unlikely the water entered there. Maybe a seal or gasket let it by, keep in mind when you dowse a hot vessel in cold water the air inside contracts and can suck in water. The seals are probably better at keeping fluid in rather than water out.
Is the ATF like a strawberry milkshake on the dip stick? Try searching strawberry milkshake here, lots of people have dealt with it because of the ATF cooler failures.
