welcome to the board! you should try to use the search function before asking questions as this topic has been covered numerous times.
Anyway, the front speakers are around 6.5" and an aftermarket 6.5" should fit as well. The rears are 4" stock, but aftermarket 5.25"s should fit, but a bracket needs to be fabricated for it. The front tweets are 1", but they're a small 1", so you need a small-ish aftermarket 1" tweet if you plan on fitting it under the sail panel.

I bought 4 6.5" sony's and the fronts fit and I just drill a couple extra holes in the rear door and used a foam speaker baffle from crutchfield instead of the stock 4" speaker bracket. I did this because I only paid the 4 year unlimited replacement waranty on one pair so no matter which one goes out, both pairs are covered at the cost of only one pair. I just disconnected my tweeters for the time being. next time I buy speakers I will get components for the front, I heard this is a better way to go in the 4Runner.

The fronts are a little bigger than 6.5. A 6 3/4 would work but I've had good luck with a Infintiy reference 6.5 components in the front and 5 1/4 in the rear (you do have to make a bracket for them though. The tweets just drop in and with an after market deck, the sound great. While you have the doors a part, you might want to put in some sound deadening material. I used cascade but dynamat works well too. Makes a big difference in the quality of the sound.
