Rust spots on roof

Rust spots on roof
OK everyone, I've been living in denial long enough...What can I do about these spots on my roof, short of going to a body shop?
Sorry about the low quality pics, I took them early in the morning and had to reach to get them, so I couldn't get a great look at what I was shooting. The 3rd pic shows some paint wear but no rust as of yet. The rust spots in the first 2 pics are roughly the size of a quarter.
