Runs rough after changing gears

I've had my 1997 4runner for a little over a year and I love it. Last week I noticed it was running rough every once in a while and when driving it and after it would go into 3rd gear it would run rough but if I either gave it more gas or let off it would go back to running smooth for a bit. I have had the spark plugs changed and got the plug wires to get changed this weekend. Even when it sits still it runs rough on and off and the rpms revs up just a little, not alot just a bit. I had the guys at the parts store check the diagnostic and nothing came up. Any ideas what else I may be needing to have looked at?

Thank you. It's a 4wd 6 cylinder with a 3400 engine. Is that what you needed?

fuel filter, 02 sensor, air filter, clean your MAF with a no residue electronic cleaner... Sounds like it could use a complete tune up.

Auto or manual?

When I first bought my '99 manual, it would rung 'funny' on shifts, in steady state driving it would settle down and do pretty well. The CEl (forget the code) would light occasionally, eventually go off if it was driven steadily enough. Delayed reactions to the pedal going down, hanging revs after it was let up (not good for a manual trans). It ended up being a dirty MAF. The previous owner had installed an over-oiled K&N air filter, this misted the MAF wire with oil, formed an insulating layer of soot, which muted and delayed it's reactions to changing air flow conditions.

A can of MAF cleaner, 15 minutes, all was well again. Well, that and I took that K&N filter off.
