NY emission problem

NY emission problem
I have a 97 4runner 4x4 with a 2.7l non-CA exhaust.
CEL light was on after recent engine swap about 500 miles ago. I read codes at Advance Auto and it was the front A/F O2 sensor. Cant' remember the codes, but there were 2 of them. Replaced with Denso A/F. Yes I'm sure I got the right part.
Reset codes and CEL came back on after about 50 miles. Code was P0466. I figured it needed a Cat since it has 288K and I didn't want to fool with another sensor or Cat so I got the URD rear sensor simulator.
Reset codes and CEL stayed off! I thought I was in the clear. Drove around usual driving for about 200 miles and roughly a week. Still no CEL so I took it in for NY state inspection w/ emissions. The NYS computer said there were 4 issues. Catatlyst not ready. EGR not ready. Oxygen Sensor not ready. Evaporitive System not ready. So it failed.
Obviously I didn't tell the inspection guy about the URD simulator and he didn't notice it.
I drove for another 200 miles or so in the last week. Still no CEL so I figured I was in the clear again. Took it last night for the inspection again and the NYS computer had 3 issues. EGR, O2, and Evap all not ready. I guess the URD fixed the Cat problem! The inspection guy hooked up his OBDII scanner and it didn't show any codes. He did not hit erase.
I haven't unhooked the battery since right after the O2 A/F sensor replacement almost 400 miles ago. I don't want to do anything that will reset the codes in fear that it will take longer for the NYS computer to give an "All Clear".
Any ideas? I'm especially interested in hearing from people in NY that have 96 and newer trucks, but if you think you know, let me hear it!
Thanks for everyone on the site who posts their experiences. I had no automotive skill or knowledge about 4 years ago when I bought my first Toyota. Since then I have helped with a 3.0 head gasket job and 2.7 engine swap. And have done brakes, driveshafts, exhaust, interior, bodywork, fluid changes, shocks and figured out a lot of weird problems on my own thanks to this site.

Update: About 20 minutes after starting this thread I was driving to work and the CEL came on. REad the code and it was P0130. Maybe I'll clean the MAF next.
Does anyone have a picture of which tube I would use to do a Seafoam treatment?

You are allowed to have two monitors "NOT READY" to pass NY inspection for vehicles 1996-2000. EVAP will not run it's test if the gas tank is 3/4-full. Do not bother with Seafoam right now, this is not going to solve your problem. You need to clean the mass air and make sure there is no leaks in the intake tube and drive it again to run the monitors.

Thanks James. I cleaned the MAF sensor and did the Seafoam and the CEL went off by itself after about 50 miles. Now I'm just driving around hoping the "not ready"s will clear out.
