3rd Gen Transfer Case - are they interchangeable? Auto to manual?
Will the transfer case out of my 99 4runner 3.4 auto fit a manual transmission 2000 3.4?

No, they do not interchange.
Besides that, if the auto Tcase was from a limited, it would have push button 4x4 with a shift motor on the back of the Tcase. The manual trans will have a traditional shifting tcase.
