What to swap in? 99 4runner or 96 t100?
so i ended up buying a motor at my work at the local JY and its a 99 4runner 3.4 with ecu and harness(auto 4x4)and about a week later i picked up a 96 t100 5 speed 4x4 witch would be easier to swap in? and least of a hassle?

What is it going in? Do you have a manual or auto now, and which do you prefer? The 99 4Runner will has a driver side drop on the transfer case. The T100 should have a passenger side drop on the transfer case. Assuming that you are swapping this into a 4Runner or truck that was built before 1996 then your stock tranfer case will be a passenger side drop.
Threrefore, the T100 would be the easier of the 2 considering that you can use the transmission and transfer case. If you choose to use the 4Runner with the auto that came with it, you will have to adapt an early model transfer case to the transmission.
This is all covered in this swap section, you will just need to do a little searching to find the information that you are looking for.

Either will work.
What's it going into? Auto or 5-speed? Are reusing your old transmission/transfer case?
Assuming it's going into a 5-speed, the auto 4Runner harness can be re-pinned and depopulated (pins removed) to work with a 5-speed ECU (you'll also need a 5-speed ECU).
I've heard that the T100 engine harness is longer than those of the 4Runners and Tacomas which would make it a bit easier to mount the ECU in the passenger kick panel. I've also heard that all the EVAP wires are part of the body harness on the T100s (vs. part of the engine harness with 4Runners and Tacomas).
Being that you're in CA you will probably want to give a SMOG ref a call (call the 1-800 number, leave a message with a receptionist, the ref will call you back in a couple days) and talk with him to see what you'll need to do to keep the swap SMOG legal, unless you're building it as an off-road only rig.
