3.4 swap bogging sputtering miss fire issues

Just finishe up my 3.4 swap in my 89 Toyota pickup v6 m/t. The 3.4 is from a 99 4runner a/t.

Toy only swaps repinned my harness and swapped the exhaust around. Along with found me a m/t computer that matched the harness.

Motor is in every thing is complete. So onto the problem;
Start it up and idles perfect (unsure of rpm have not attempted the tach mod)
As soon as you get on the gas and get too 2000 rpms it starts missing and sputtering and occasionally back fires threw the intake. Until you get roughly above 4000 rpms than it smooths out and runs great

When I swapped the motor in I replaced the following,
Ngk double plat plugs
Ngk wires
Timing belt
Water pump
Bearings

I tried to swap coils with my buddy's truck and same thing.
I have double check my grounds they are all tight and clean, no vac leaks.
I'm at my whits end some one please help me before I set on fire! Lol

I believe I have solved my own problem, I had saved the whole stock intake but the filter box was junk I cut the tube off flush with the box and put on a cone filter. Fired it up and no issues what so ever. The intake I built for it was letting air in after the maf making it get to much air for what it needed.
