Engine Swap Coming Soon... Stay Auto or change to Man?

Engine Swap Coming Soon... Question?
I am planning to undertake an engine swap in the near future. My 89 3.0 is not going to last much longer and I already bought an engine for her.
My question is should I leave the auto that is in her now or should I use the manual tranny that came with the engine I bought and overhaul her to a manual 5 Speed?
The auto is relatively new (still under warranty) and I don't know the history of the manual although when I drove it and it ran great... I would like to turn her into more of a trail rig and one debate is that when the wife has to drive she balks about having to shift... I could probably live with that...
What to do... What to do?

Thinking about this more the manual has automatic hubs and I have manual hubs on mine currently. I would like to stay with the manual hubs but would this be much of a problem if I were to put the new Tranny in?
Also, I am trying to decide if when I pull the engine I should put out a little bit extra and buy some new headers or if I could wait and buy those at a later date?
Any opinions out there?
