that is always dictated by the car, amp and sub location, and what all power lines you have to cross.
for systems where the RCAs will only carry bass frequencies it doesnt matter that the RCAs stay away from the power line. For a mids and highs amp it is critical!
On a toyota typicaly the clutch knock out or a rubber boot is usually punched through. If you drill the firewall you MUST use a grommet to protect the wire! From there everything is under the carpet. EVERYTHING!
Rout the cables to where the middle of the amp will be sitting (assuming underseat install) and cut a nice "X" (about 1" tall and wide) in the middle of where the amp will be. This way the wires can come up through the carpet, yet under the amp and you can tuck the excess wire away under the amp or under the carpet under the amp.
Been doing it for almost a decade now, 2 of which I did it as a profession.

^not to question your skills but .....
from experiences and hearing what ppl ahve done, drilling through firewall is the last resort and always never a good idea. There are always rubber grommets on either side of the firewall. use those grommets.
recently a newbie guy on www.the12volt.com drilled and hit couple of wires on the other side of the firewall. not the first time ive heard it on that board.

Ive done dozens both ways and never had an issue either way.

Either approach is fine so long as you dont pull a bone head and drill through a brake line or wire or damage anything. Which is why I always triple or quadruple check before drilling or pushing through the boot.
My prefrence is the same as yours though - find a rubber boot and CAREFULLY run the power wire through. If all of the rubber boots are inaccessable, on some cars you are talking major surgery to get to them, then drill. And Id always try to drill on the clutch knock out since there would be no wires or brake lines there if it where a manual. Whats even more fun is that on some cars you can actually unbolt the clutch knock out, bring it to your nearest vice and drill it outside of the car!

But in the name of saving time and work, I agree, go for the big rubber grommets!

yeah i agree with bumpin man i have been doing car audio for 4 years now and i have mine bolted to the rear seat and my sub of corse in the way back but hey thats just me and all ways run your "power" wire on the drivers side and the rca's on the pass side and if you want the remote thingy goes with the rcas but thats just how i do things and imn sure yoda can agree with me if not then i guess he knows more then me!! but i do know my stuff

yea i ran my stuff underneath the plastics on the driver's side floor boards. i cut a hole in the carpet underneath the back seats, pulled the remote, RCA, and power lines through the hole and pulled them into the cargo area. its a clean install and i like it because you dont see wires everywhere like in some of the sub/amp installs you see nowadays.
