I have a 95 4runner 3.0 Auto, that when I check the fluid, I have rusty little chunks of metal on my dip stick. But she shifts out just fine still(once she warms up), what should I do.

 

Sorry man. Run it until it dies on you assuming you don't check w/ every gas fill up.

If you check w/ every gas fill up and this is new, drain, drop pan, change filter and filter gaskets, refill, cooler line flush, and install a magnefine between oil cooler return and tranny...

 

x2 on leaving it alone until it dies. flushing it out + filter change will speed up the impending failure.
