problems after HG replacement

I just finished a head gasket replacement and have a few issues first i still have smoke coming out the exhaust but the truck runs strong when you let it warm up you can see that it is coming from the muffler (the actual muffler not the tailpipe) because it is coming up the exhaust downpipe too. So is it possible there is liquid in the muffler that will just burn off? Also there is a vacuum line i cant identify (yes i labeled them but i live in florida and we had a nice little storm blow through and I lost some labels as the truck was outside) it goes from the underside of the intake plenum around the back and over to the throttle body area it is a fairly long hose and i cant find it anywhere in the haynes manual thanks for the advice to everyone one here so far
